When the Sage of Six Paths—who himself was the Ten-Tails Jinchuriki—shared his Chakra with everyone, it activated those seeds.
As for the Three Great Holy Lands, it looks like they figured out that natural energy had changed after being exposed to the God Tree's power. This change made normal natural energy useless for cultivation, so they willingly absorbed the God Tree's energy and transformed themselves. During this process, they came to understand the true nature of Chakra. Using the Chakra Seed, they developed methods to cultivate Sage Chakra. It was even possible that they had grasped the power of the God Tree itself—which explained why they could live such long lives.
